I suppose this isn't a bug question and so the following remarks perhaps belong on the conda users group. I confess I'm confused about the compiler situation under Anaconda 5. You shouldn't use Apple's compiler tools with the Anaconda Distribution. Is there something I'm neglecting to do with conda, or is this is a Thank you for the quick and helpful responses, esp. I tried installing these two clang packages in my base env before creating the PyStan env, but the deactivate failure still happens. I do know that clang_osx-64 and clang_osx-64 are installed as PyStan dependencies, and that they put a bunch of x86_64-apple-darwin. I don't fully understand when they need to be used and when/whether the Apple compilers mentioned on that page need to be installed. I realize Anaconda 5 has new, arch-specific compilers, implementing a kind of cross-compilation capability: Utilizing the new compilers. I also don't know if they refer to a problem in the new p圓6stan env or in the base env. Note the last $AR did not exist in the base env it is created for the new one and removing it is evidently aborted when deactivate fails.
